Another option is SSI. The skills are compatible with PADI and NAUI. The real learning comes after the initial classes as you dive more and take more skill building classes. Many people decided on certification purely by price. Pay attention instead to the level of service that the shop provides and the options they have for purchasing gear. My shop wasnt the cheapest but they applied half of every equipment rental I made towards the purchase of my own gear, saving me hundreds of dollars.

I think it's PADI but there are a lot of NAUI fans out there. There's no substitute for experience or continuing the education for the type of diving you want to do though no matter who you go with. I think all the agencies pretty much train their instructors not to give out any more info than what is in the course though so you have to pay for the next course. This annoyed me, but other divers are more than happy to give you more info when you dive - just ask questions on group dive outings (for different ways of learning).

I've actually done both - I didn't get certified the first time when I did NAUI and took another course years later with PADI. I prefered the way the PADI materials were presented; it seemed easier to learn the things you had to memorize. Their books were better as well. I also think there are more PADI shops than any other system.

Why do you want something else? Everyone knows NAUI worldwide, you get certified once, and you're certified for life.

They're pretty much the same, in the end. See if where you're planning on diving tends to support one more than the other. If not, you'll be good either way.
